Ok, so finally, after 2 and a half weeks and 600 bucks later my car runs. It had a bad Ecm, and a bad communication line between the ECM and everything ekse. Which is why it would only run intermittently and why I had such issues with doing the reprogramming myself. Going to take it out on a good test run later and make sure it stays running and that everything is tight since it sat for so long, and has had so many parts replaced in the front.

Glad to hear this is for now resolved.

So indeed the ECM was bad (or unsalvageable in its current state by them) so they replaced it.

They then tried to do a BCM relearn which FAILED because the main communications line from the ECM to the rest of the car's modules was defective.

This explains your inability to reset security. The comparison betw the code stored in the chip on the key and the code in the ECM was not getting to the ECM. Even if it got to and maybe through the BCM, the communications link to the ECM was bad and the info never got there for a comparison to be made.

I'm assuming the bad comm link showed up on a comprehensive systems scan as a major comm check failure with, as you stated, the ECM communicating with nothing.

They could have additionally taken you for a new BCM + labor and replaced the cable without telling you, but they sound like honest mechanics (as are the vast majority) and fixed only what was broken.

I think because I was fairly understanding of procedures and work involved, and after talking about all the other repairs I had done on my own, (and I am a welder by trade so I look greasy and dirty) so that helped.
I am glad to have it running at least. Now I can focus on all of the other repairs I need to do on it. Calipers, rack and pinion that is leaking like a sieve, camber bolts so I can get it aligned since it eats through tires, and struts.
