2005 Ion 3 QC, with some puzzling issues

Angry 2005 Ion 3 QC, with some puzzling issues

Hello all. My name is Shaun and I just joined the forum. Ive been a car enthusiast my whole life, love to work on them, and just anything with cars I'm down. I'll do my best not to go on and on here but I'm hoping some of you can point me in the right direction. Some background, I purchased my 2005 Ion 3 QC 5 speed about 3 months ago with a bad transmission. Car only has 103k miles on it and is in pretty good shape. So 2 junkyard transmissions later (yes it took 2, the first one I pulled out had no 2nd gear) a new clutch, and fresh fluids and the car is back on the road. As soon as I started driving it, I started getting a random P0171, lean bank 1 code. So I started looking into the MANY different things that can cause this code. I realized the car had quite a bit of deferred maintenance that was needed. I started with all the usual items, new plugs (they were original), new fuel filter, 2 new O2 sensors, and cleaned the MAF. Car runs very good at almost all times. Has the ever so slightest rough idle (some people wouldn't even notice it) and I'm still getting the random P0171 code. When I clear it, sometimes it comes right back on, sometimes it takes hours of driving to see it again. The car does have an aftermarket short ram intake, and I noticed the the vent tube from the intake to the valve cover was allowing a very small amount of oil into the intake tube and it was getting on the MAF sensor. So I capped it off, added a breather filter, and cleaned the MAF, same issues, runs great other than the very slight rough idle and random P0171 code. So I decided to go ahead and order a new MAF. I also decided to order new injectors as well as I was thinking one might be sputtering just a little. So today I installed the new injectors, new MAF, and cleaned the throttle body. Now we run into the problems. The car is now hard starting 50% of the time, surging badly at idle especially when I first start it, misfiring badly at idle and all the way up to 2500rpm while sitting still, still throwing the random P0171 code and now also throwing P0300 (random misfire code). I ran through the throttle re learn process and took the car for a drive. Going down the road it runs great. So I spent the day swapping back and forth all the old parts (injectors and MAF) and this is how the car runs now no matter the combination of old and new parts. However, driving down the road and running thru the gears the car still runs fantastic. Only once I have come to a stop does the rough idle and misfiring return. If I shut the car off and restart it, its worse. I though maybe I messed up the electronic throttle doing the cleaning, so I picked up a new one, installed it, did the re learn process..... same issues. The only thing that changed is on the first drive of the car the previously non functioning cruise control was now working.... however as soon as I stopped and restarted the car, the cruise is non functioning again.... This car is now making me pull my hair out as in all my years working on vehicles I have never had a car that I put NEW parts on and now it runs significantly worse.... LOL. Any help would be greatly appreciated. Sorry for the rant. I just don't wanna throw any more new parts at the car until I can get some things narrowed down.

One other side note: with my scan tool hooked up I noticed that the throttle position at idle is sitting at 22%, and the highest it will go is 88.2%. Tested with car off, sitting parked, and driving down the road. From what I have researched at idle the throttle position should be around 10%. (This was the case with both the original throttle body and the new one) I also noticed that at idle (while running rough and misfiring, the MAF g/s is at about 1.7, and at 2500rpm the MAF g/s is only at about 5-7. From what I have read this should be up around 15-25 at 2500rpm.
