If the air intake sensor (you probably mean the air temperature sensor) was part of the original intake system and an aftermarket intake was put in place w/o anyplace to mount the air temp sensor then not mounting it back into the air stream may affect fuel economy. The simplest solution is to find a location on the intake system to mount this sensor and not let the length of wiring prevent you from mounting it in a different location. Just add more wires! There are several ways to make holes, just choose the most convenient and feasible way based on your capabilities. Plastic intakes are much easier to work with than metal. All that's necessary are the dimensions including clearances directly surrounding the sensor mounting area and if it will be permanent. Simply making a hole big enough to pass part of the sensor through the opening and filling in the gaps with silicone sealant will do as well as performing work that displays a professional modification indistinguishable from formal manufacturing techniques as long as there are no possibilities of the sensor falling off, inadvertently pulled out easily, or sucked into the intake system from poor consideration of design and mounting.

the IAT sensor should be mounted on the intake tube aft of the filter. if you have a quality intake, there should already be a hole there with a rubber grommet in it. you'll probably have to extend the wires a little to get it to the new location. use water proof connectors when you do...
